Another option is to use the (possibly not documented) KeyUtil class:

java -cp handle.jar net.handle.apps.tools.KeyUtil <privatekeyfile>

It will read your private key from the given file, asking for the  
passphrase if necessary, and allow you to store the same key  
unencrypted or re-encrypt it with a different key.  This might be  
easier than re-running the setup process and submitting a new  
sitebndl.zip.
